Recuva is usually pretty damn good
so what was this "delete everything" script supposed to do
you can set the default package in jdownloader to "."
which will just drop all of the files into one big folder
or if you don't want to do it by default, you can just select all of the ones you want to merge into one folder, before you download
I'm really bad with scripts to move files, so I usually just try to find workarounds
because I don't have the balls to move/rename thousands of files with no great way to undo it

can you switch to advanced mode and see if you have any more options?
I've only ever really used Recuva myself, the couple others I've looked into always seemed way more flaky
