I turned it off for a second to see, and so many of my empire flags rely on it for the background pattern

as long as it doesn't modify the Checksum.
any mod that doesn't modify the checksum is fine.

depending on your game settings

the victory screen isn't a hard stop
i've had a few games where the crisis took until after 2500 to launch and i destroyed them because they were too late
